Join Alphanumeric in supporting life-changing innovation in healthcare. We're hiring a Scientific Knowledge Engineer to support our long-term pharmaceutical client's R&D team focused on enabling AI-powered drug and vaccine discovery through scalable scientific data modeling and integration.
Key Responsibilities:
β’ Define schemas, data models, and controlled vocabularies to support the development of value-adding scientific data products
β’ Ensure quality control through validation and verification of data mapping specifications intended for industrialization by platform engineering teams
β’ Translate complex scientific and business needs into defined, deliverable business and data requirements in collaboration with product managers and engineers
β’ Enable integration of large-scale biological datasets to support predictive modeling of therapeutically relevant protein complexes and antigen conformations for vaccine and drug discovery
β’ Align internal data standards with external ontologies (industry and academic) to ensure consistency and downstream usability for analytics and AI modeling
β’ Profile scientific data sources and provide subject matter expertise to both the Onyx platform and R&D teams outside of Onyx
β’ Ensure scientific data meets platform ingestion criteria, including appropriate metadata for indexing, structuring, and standardization
β’ Communicate engineering and metadata standards to third-party data providers to support scalable and automated ingestion
β’ Act as a scientific data SME to bridge the gap between deep domain knowledge and actionable data insights
Qualifications:
β’ Bachelor's degree in Life Sciences, Bioinformatics, Data Science, or a related field
β’ Minimum of 5 years of experience working in data science, scientific informatics, semantic technologies, or related areas
Preferred Experience (Choose One or Both Focus Areas):
Track 1: Data Harmonization Focus
β’ Jupyter Notebooks, Python
β’ NextFlow pipelines
β’ Bioinformatics / NGS workflow familiarity
β’ GEO, ArrayExpress, CellxGene, EGA
β’ GitHub, SQL, LinkML
β’ Ontology familiarity: DOID, UBERON, CL, NCBITaxon
β’ anndata format (nice to have)
β’ Regular expressions, advanced spreadsheet use
β’ Google Cloud (nice to have)
Track 2: Semantic Technology Focus
β’ Tools: ProtΓ©gΓ©, Semaphore, TopQuadrant
β’ Technologies: RDF, RDFS, OWL, SPARQL, GraphQL
β’ Experience working with knowledge graphs
β’ Familiarity with ontology repositories: BioPortal, OLS
β’ Biology or life science background preferred
